Recombinant protein or synthetic peptides? While using peptides as antigens is usually a very successful strategy for raising polyclonal antibodies it is a bit more challenging for monoclonal antibody production. The main issue here is that there is an increased risk that you may end up with an antibody that specifically targets the peptide with no cross reactivity with the protein of interest. This problem cannot be overcome by peptide design alone. Thus, using the target protein is recommended for monoclonal antibody production.
However, some cases will require the use of synthetic peptide antigens. For example, this could be when the protein is toxic, or cannot be obtained in sufficient amounts, or when you need an antibody that targets an epitope within a given region of interest, such as;
In these cases where you need to use a synthetic peptide for raising the antibody, it is advisable to conduct the screening of clones using the target protein.This will ensure that your monoclonal antibody will be reactive with your protein.
