Alanine scanning is a valuable technique for determining the contribution to stability or function for a specific residue. The Alanine scan peptide array is a set of peptides, comprising the native sequence and the set of sequences each with a systematic single Alanine substitution. The Apelin 13, Pyr1 - Alanine scan, shown here, is an example of such an array.
When looking for the impact of the presence of a specific amino acid in a certain position, the overall peptide quality becomes of paramount importance. If your peptide array contains significant deletion sequence contaminants, then you may end up with a seriously flawed tool.
Working with high purity material will of course improve matters considerably. But what if the HPLC is not able to discriminate between the deletion sequence and the target? The production of high quality peptides is a longer story, but using a capping cycle for each amino acid coupling step is a simple trick to improve the performance of the peptide array and virtually eliminate the issue of deletion sequences.
